As Lacus Klein himself puts it, Athrun is portrayed as a quiet, unassuming, and often benevolent character. Athrun has a firm belief that if soldiers follow orders, the war will ultimately end successfully. Although he is good at following orders, Athrun finds it difficult to act as a group leader due to his compassionate outlook on life. In Destiny, Athrun's personality and ideals do not change much, but he also matures in some ways, especially after he is reinstated into ZAFT by Gilbert Durandal's personal orders and becomes part of the ZAFT military as the field commander of the Minerva. As both a hero of the Plant Colonies and an ace ZAFT pilot, he somehow instinctively exudes a professional aura. Athrun serves as a mentor to his younger subordinates, such as Shin Asuka and Lunamaria Hawke, despite being particularly unhappy with the former's orders.
However, Athrun has two major flaws that often plague him in both Seed and Fate. His obsession with finding and discerning the truth of the moment amidst the chaos, and the two wars being fought by both species and destiny, eventually drive this flaw out. His second flaw is a by-product of the first. His indecisiveness brands him a traitor to each side of the war, leading to his frustration and denial. After reducing the three allied ships, Athrun seems to regain a sense of what he is fighting for, but it is not clearly depicted whether he has resolved this personal issue.
Skills and Abilities
Before becoming a pilot, Athrun trained at the ZAFT military academy. There, he showed his natural talent as a soldier, taking first place in mobile suits, hand-to-hand combat, and knife fighting, even defeating the famous knife trainer "Fred the Knife". It is quite surprising that Kira Yamato, with his natural experience as a pilot and high scores at the military academy, was able to match him on skill alone.

Archangel's tracking
Raoh later asks Athrun why he disobeyed orders, to which Athrun explains that it was because of Kira. Kira responds that he only has friends he wants to protect, questioning why Athrun would side with ZAFT and attack them, despite his previous aversion to conflict.
Athrun and Yzak eventually gain the upper hand against Kira, and Athrun is able to confidently take the Strike in Aegis's MA mode despite orders to simply destroy the unit. M-La-Flaga ambushes Vesalius and attacks Athrun, allowing Kira to escape and rejoin the Archangel. In the ensuing battle, Kira wounds Yzak, but Yzak berates Athrun for his recent actions against the Strike.
Athrun then learns that his fiancée, Lacus Klein, is on board the ship, and is outraged that Natarle Badgilel has taken her hostage to protect the Archangel. Before leaving, Athrun asks Kira what his idea of justice is, and swears to rescue Lacus at all costs. Later, Kira stows Lacus away from the Archangel to Athrun, but is shocked to see that Lacus's belly is strangely swollen. Neither Kira nor Athrun want to fight each other, and often sympathize with each other's unfortunate circumstances. Nevertheless, the two vow to shoot each other the next time they meet.
Athrun and the rest of Le Creuset's team continue to hunt the Archangel after descending to Earth. The ship has already defeated both Commander Andrew Waltfeld and Commander Marco Morasim. Athrun is appointed team leader following Rau's departure, and the team is renamed Team Zala. En route to the ZAFT base in Carpentaria, Athrun's transport plane is shot down by Cagalli Yula Athha's FX-550 Skygrasper, which is shot down in return. Due to the damage, Athrun and his troops are forced to escape the plane.

Finally, Athrun takes over the Strike's cockpit again in Aegis' MA mode and attempts to finish off Kira with the Scylla Energy Cannon. Before he can fire, Aegis finally loses its last reserves, unable to fire or maintain its phase-shift armor. Desperate to kill Kira before he can retaliate, Aegis instantly detonates the Aegis and immediately attempts to fly away from the destruction of Aegis.
Athrun is later found wounded on the beach near the site of his battle with Kira by Cagalli and Orb. Athrun eventually finds Kira in Orb, engaged with the GAT-X131 Calamity Gundam, GAT-X252 Forbidden Gundam, and GAT-X370 Raider Gundam. Athrun watches as Kira is gradually eliminated by the enemy, fighting for his own beliefs. Athrun then saves his friend by his own choice. As the enemy mobile suits retreat, the two friends try to resolve their differences. Neither wanted to become the other's enemy, and they both wanted to end the war between the First Alliance and PLANT, but to do so, both friends had to abandon their respective countries' military forces. Kira later points out that he killed Nicol but didn't mean to, whereas Athrun killed Thor, but that didn't improve their situation. Kira then reiterates that harboring such grudges will not bring either of them back, and asks what he plans to do now that he made such a choice to help him. Of course, Athrun makes no promises at first, but in the end, instead of fighting the Orb and regaining freedom as originally ordered, he saves Kira while the Orb is falling. Athrun then follows the survivors of the battle into space.
